When I click “update options” after getting my key, it always says it isn’t registered. What am I doing wrong? Thanks.

Please let me know your blog key and reg key to check on it.
You may want to try to logout-login back and check after as wordpress may cache the page status.
How long does it take your software to supply us with a key and also why does your V1 not advise us to update through our admin panel, instead of us having to go through the whole routine of installing and requesting a new key? I have version 1 in my websites so do I record the registration number, delete the old plugin, upload the new one and use the old key?

You should receive the registration key within a few minutes from registration.
Your rek key from v1 will work with v2 as well.
Automatic updates are only available to plugins listed in the wordpress directory.

Most likely it’s your browser caching the page. This is why it’s saying it’s not registered. Please try clearing your browser cache and check again.
